BACKGROUND Distinguishing orthologous and paralogous relationships between genes in some species is very important for comparative genome analysis. Various computational approaches have been developed to overcome this evolutionary relationships, but strong trade-off between precision and recall of orthologue predictions remains an ongoing challenge.
RESULTS Here we present Orthonome, an orthologue predictions pipeline, which is designed to reduce the trade-off between the level of orthologue capture (recall) and the accuracy of multi-species orthologue predictions. pipe comparing domain sequence and then form a sequence both cluster before using phylogenetic comparisons to identify inparalogues.
Then corrects metric sequence similarity to the gene fragments and length bias using a novel scoring metric captures the relationship between the full length and fragmented gene. The remaining genes were then brought together to identify orthologues in a phylogenetic framework. The next orthologue predictions inparalogues and calibrated together with the birth of a gene, using synteny, to identify new orthologous relationships.
We use high quality 12 Drosophila genome to show that, compared with other orthologue predictions pipe, Orthonome provide orthogroups with minimal errors but high recall. Furthermore, Orthonome is resistant to suboptimal assembly / explanation of quality, with the inclusion of a draft genome of eight additional Drosophila species still presents> 6500 1: 1 orthologues in all twenty species while retaining a better combination of accuracy and recall of the other pipe. Orthonome implemented as a searchable database and query tool with multiple-sequence alignment for all sets of orthologues browser. Documentation and the underlying database can be accessed at
CONCLUSION We show that Orthonome provides a winning combination of orthologue catch rate and accuracy at the complete genome and design of the pipe joint when tested drosophilid previously published. This study also highlights a greater degree of evolutionary conservation across species drosophilid than previously thought.
